Search engines will crawl the menu links over a single sitemap file that they find on your website.
Use the Generic Sitemap button to make a sitemap based on your menu structure.
A simple .HTML file will be exported that includes all your menu items along with their links (as tags).
Then, just add a sitemap link on your index page that connects to that file and your most essential pages of your website (those in your menu) will be indexed by the search engine crawlers, without any problems.
Also, you may also use the Google Sitemap or ROR Sitemap to offer more info for some search engines.
With this procedure you do not need to integrated a lot of HTML code to your page (other than just adding a simple link to the sitemap file).
